Sekolah Kebangsaan Pekan Putatan,Penampang memulakan sesi persekolahannya pada 03hb Januari 1989.  Guru Besar yang pertama ditugaskan di sekolah ini ialah Puan Hajjah Jamilah Bte Datuk Haji Fadzil dan dibantu oleh seorang Penolong Kanan 1iaitu Encik Amirkasan Bin Abdul Rahim.  Jumlah guru pada awal tahun 1989 ialah seramai 20 orang. Jumlah murid pada tahun 1989 hingga akhir Oktober 1989 adalah seramai 487 orang.  Pada keseluruhannya  murid-murid yang belajar di sekolah ini adalah mereka yang berpindah dari sekolah sekitar Daerah Penampang.  Terutamanya dari SK.Petagas, SK.Buit Hill, SK.Tansau dan SRJK Hwa Shiong Putatan.  Bagi murid-murid yang mendaftar untuk Tahun 1 pada tahun 1989, pihak sekolah telah menerima seramai 97 orang sahaja.  Sembilan puluh peratus daripada jumlah murid sekolah ini tinggal di sekitar Pekan Putatan.  Kebanyakkannya terdiri daripada anak tempatan dan sebilangan kecil terdiri daripada rakyat asing seperti Filipina dan Indonesia.  Bagi kelas Tahun 1, sebanyak 3 buah kelas telah diperuntukkan.

Pada awal tahun 1990, jumlah murid telah meningkat kepada 647 orang. Dengan itu bilangan kelas telah ditambah dari 13 buah kepada 17 buah kelas. Tenaga pengajar juga ditambah dari 20 kepada 33 orang serta dibantu oleh 4 orang kakitangan bukan mengajar. Pada 21hb Januari 1990, sekolah ini telah mengadakan Sukan Tahunan Kali Pertama iaitu sukan julung kali telah dirasmikan oleh Ketua Penolong Pengarah Pendidikan Negeri Sabah iaitu Tuan Dr Hasbollah bin Hj Mohd Taha. Sekolah ini juga telah menubuhkan Persatuan Ibubapa dan Guru (PIBG) yang dipengerusikan oleh Encik Majid Etting bagi sesi 1989 - 1990. Walau bagaimanapun, sekolah ini belum lagi dirasmikan memandangkan beberapa kemudahan asas yang belum lengkap. Semenjak pembukaannya kira-kira lima tahun yang lalu maka upacara bersejarah Majlis Perasmian Sekolah Kebangsaan Pekan Putatan telah berjaya disempurnakan pada 12hb Februari 1994 oleh YAB Datuk Seri Anuar Ibrahim, Timbalan Perdana Menteri Malaysia merangkap Menteri Kewangan Malaysia yang ketika itu hanya diwakili oleh timbalannya iaitu Senator Mustafa Mohamad. Sebelum perasmiannya, sekolah ini terlebih dahulu menerima Guru Besar baharu iaitu Encik Saudi bin Suhaili yang telah memulakan tugas beliau pada 14 Disember 1993. Beliau merupakan Guru Besar yang kedua berkhidmat di sekolah ini sehingga persaraan wajib beliau pada 05 April 2007. Perubahan demi perubahan dialami oleh sekolah sama ada dari segi pembangunan prasarana fizikal mahupun pertambahan jumlah murid, tenaga pengajar dan juga guru-guru penolong kanan. Di antara guru yang pernah bertugas sebagai penolong kanan di sekolah ini, sekitar tahun 1990-an ialah En. Mulyani Doto (PK.1, PK.HEM) En. Mohd. Fazli Abdullah (PK. HEM), En. Mohd. Yaman Ag. Ali (PK. Kokurikulum), En. Osman Abd. Rahman (P.Petang), En. Santa Amir Hussin (PK.1), Pn. Hjh Nisbah Hj Kula (PK.1), Pn. Quin Maslinah Golingan (PK.Kokurilulum), Pn. Thalathiah Mohammad (PK.Kokurikulum), Pn. Ng Gun Bee (PK.1), Pn Hjh Rahmah Abd. Rahman (P.Petang), dan Pn. Nurhamidah Abdullah (PK.HEM).  Memandangkan kawasan Daerah Putatan kian berkembang dari segi pertambahan penduduk dan arus pembangunan sekitar tahun 1994, maka sekolah ini tidak terkecuali dari mengalami perubahan tersebut. Pertambahan bilangan murid di sekolah ini membawa kepada pembinaan sebuah bangunan baharu yang telah siap dibina pada tahun 1999, mengandungi 3 buah kelas untuk aktiviti pengajaran dan pembelajaran. Manakala sebuah bangunan lagi siap dibina pada tahun 2001 yang mengandungi 2 buah kelas untuk aktiviti pengajaran dan pembelajaran. Namun pada tahun 2005 bangunan tersebut  beroperasi sebagai Pusat Sumber Sekolah, Bilik Alat Pandang Dengar (APD) dan Pusat Akses sekolah (2006). Sekitar tahun-tahun 1990-an juga sekolah SK. Pekan Putatan telah menjadi tumpuan kepada kemasukan murid-murid untuk belajar di sekolah ini sehingga pada suatu ketika mencapai 1400 orang murid dan 70 orang guru serta 6 orang staf sokongan. Sekolah ini juga telah beroperasi dalam dua sidang iaitu Tahap 1 ( Tahun 1,2 dan 3 ) di sidang petang, manakala Tahap 2 ( Tahun 4,5 dan 6 ) di sidang pagi. Sekolah ini juga menempatkan sebuah bangunan prasekolah yang dibina daripada papan pada tahun 1992. Bangunan ini terdiri daripada dua kelas yang  masing-masing menempatkan 25 orang murid dengan seorang guru untuk setiap kelas. Semanjak beroperasi, bangunan prasekolah juga tidak terkecuali daripada mengalami perubahan apabila pada tahun 2007 bangunan baru Prasekolah SK Pekan Putatan siap dibina dengan konkrit sepenuhnya di samping masih mengekalkan bilangan kelas dan jumlah murid seramai 50 orang. SK. Pekan Putatan merupakan sekolah rendah yang mempunyai bilangan murid paling ramai di daerah Penampang dan majoriti murid-murid dan guru di sekolah ini adalah beragama Islam. Hasil kesungguhan pihak pentadbiran sekolah dan kerjasama padu dari Persatuan Ibu Bapa dan Guru (PIBG) yang pada ketika itu dipengerusikan oleh Tn. Hj. Ag. Damit b. Pg. Mohd. Yassin, maka pada tahun 1997 sebuah bangunan surau sekolah berjaya didirikan. Seiringan dengan arus pendidikan perdana dan menjadikan teknologi maklumat dan komunikasi (ICT) sebagai salah satu bidang ilmu pendidikan, kerajaan telah mendirikan sebuah bangunan dua bilik makmal komputer yang siap sepenuhnya pada tahun 2003 dan dilengkapi dengan 42 set komputer dan sebuah komputer server.                                                                                                                                                                                Pada 28 Jun 2007 sehingga kini,  SK. Pekan Putatan telah ditadbir oleh Guru Besar yang  ketiga iaitu En. Abd. Kasim @ Abu Kassim b. Hj. Binsin dengan dibantu oleh empat orang penolong kanan iaitu Pn. Jeinah Jaafar (PK.1), Pn. Hjh. Tamina Hj. Rasnih (PK.HEM), Pn. Fatimah Hj. Ali (PK.Petang) dan Pn. Ng Gun Bee (PK.Kokurikulum).                                                                                                                                                                                                         Murid-murid yang belajar di sekolah ini pula adalah seramai 1318 orang ( Tahun 1-6 ), 50 orang ( prasekolah ), 18 orang guru lelaki dan 58 orang guru perempuan ( jumlah 76 orang guru termasuk pihak pentadbir ), dan 10 orang anggota kumpulan sokongan, (data Januari 2010). Sebagai salah sebuah Sekolah Kebangsaan Gred A, sehingga ketika ini SK Pekan Putatan telah beroperasi selama 20 tahun dengan memiliki 3 buah bangunan yang terdiri daripada 18 bilik darjah fizikal dan 36 kelas operasi untuk pengajaran dan pembelajaran, sebuah bangunan prasekolah, sebuah bangunan Pusat Sumber dan Pusat Akses, sebuah bangunan Surau, sebuah bangunan Makmal ICT, sebuah bangunan bengkel Kemahiran Hidup, sebuah Dewan Terbuka serta sebuah bangunan tandas baharu 4 pintu untuk guru dan sebuah gelanggang simen untuk permainan ( badminton / takraw / bola jaring ) yang kedua-duanya dibina pada tahun 2009.                                                                                                                                                                                                                                            Persatuan Ibu Bapa dan Guru (PIBG) sekolah ini juga bergerak seiringan dengan perkembangan sekolah, di mana selain En. Majit Etting sebagai pengerusi PIBG yang pertama, manakala awal tahun 1990-an En. Hj. Ag Damit Pg. Mohd. Yassin sebagai YDP PIBG yang kedua selama tiga penggal, kemudiannya digantikan oleh En. Hassan Sheikh Mohammad Ali, En. Jumidey Dater, En. Mohd. Rais Digong dan yang terkini En. Awang Saifuddin Hj.
